I did find, however, that unread messages were indicated in the contextual menu referenced in my post. If unread messages are going to appear in the dock icon and contextual menu, they also ought to appear in Messages itself.

Fix 1: Sign out and then Sign in your Mail tab

  1. Launch Settings and then select Mail, Contact, Calendars (or) Mail (or) Accounts and Passwords
  2. You have to choose the mail account that shows the unread message.
  3. Now Sign out your Mail tab.
  4. Restart your iPhone and then again go to Settings.
  5. Select Mail, Contact, Calendars (or) Mail (or) Accounts and Passwords and then choose your respective Mail account.
  6. Finally, Sign in your Mail tab.

Note: If you have multiple email accounts, then you have to do this fix for every account.
Fix 2: Force quit your Mail Application

  1. Launch Mail Application.
  2. Now press the Home Button twice quickly.
  3. You will be in app switching mode and will see previews of your recently used apps.
  4. Finally, swipe up the preview of your Mail App to close it.

Fix 3: Delete and then re-setup your email account.

  1. Launch Settings and then select Mail, Contact, Calendars (or) Mail (or) Accounts and Passwords.
  2. You have to choose the mail account that shows the unread message.
  3. Scroll down and then select Delete Account to confirm an action.
  4. Again go back to Settings.
  5. Select Mail, Contacts, Calendars (or) Mail (or) Accounts and Passwords
  6. Then choose Add Account.
  7. Finally, re-setup your email account again.

Fix 4: Factory Reset

  1. Go to Settings -> General -> Reset.
  2. Finally, tap on Erase All Content and Settings.

Note: Before doing this fix it is advisable to take backup of all your data.
If you want to hide badge for unread emails from the Mail app icon then you can just try this.

  1. Launch Settings and then tap on Notification.
  2. Scroll down and select the Mail App.
  3. Choose your Mail Account and then turn off Badge App Icon.

Note: By doing this process, you will never see the red little circle on your Mail App.

Other Solutions:

  • Make sure that you have cleaned up your spam and trash boxes on your Mail Account.
  • Mark all your emails as read.
  • Tap on Edit and check the Unread tab on your Mail App. Just open the Unread tab and then refresh it.
  • Type Unread in the Search box and then delete all the messages that appear under Unread.

Solution 3. Check iMessage Settings on Mac

  1. Open the Messages app on your Mac > Click “Messages” in the top menu.
  2. Click “preferences > Choose “Accounts”.
  3. Under the “You can be reached for messages at” section, make sure the phone number and Apple ID match the settings on your iPhone.

Solution 4. Confirm the Mobile Phone Number with Apple ID

  1. Go to appleid.apple.com and log in with your Apple ID and password
  2. Under “Account” make sure you are reachable at correct phone numbers and email addresses.

Solution 5. Log in with the same Apple ID

On you Mac make sure you login with the same Apple ID as you used on the iPhone:

  1. Open the “Messages” app > Go to “Preferences”.
  2. Click on the “Accounts” button > Click Enable this account.
  3. Select the email address you have registered with the Apple ID.
